How do I get from Naivasha to Aberdare?
Where do I make all the arrangements before entering the park? Is it possible to make the arrangements on the same day of the trek?
And also, is it possible to get in the park by foot?

You can drive. There is a road coming into the Aberdares from the West that will take you to The Ark or Aberdare Country Club.
From Naivasha you can enter through Mutubio gate on the east side if you have a pre-loaded Safari Card. Otherwise you'll need to go Aberdare NP headquarters in Mweiga to purchase/load your Safari Card and enter through one of the gates on the west side. You cannot enter by foot. What trek? Le Satima? I think you'll need to make arrangements in advance and may be required to take a ranger for the hike.
Sorry I meant Mutubio gate on the WEST side and headquarters and other gates on the EAST.

Isn't is possible to get from Naivasha to Nyeri by public transport?
And if I want to hike (yes, Le Satima) how am I supposed to get in the park?
I think you'll need to arrange some sort of private transport (from Mweiga/Nyeri if not from Naivasha).
