I asked my son, who lived in Kampala for the better part of two years (until July '09). He said first, you should be taking malaria meds if you're going anywhere other than Kampala, but that malaria is not a problem in Kampala, and also that if the hotel is air-conditioned, it won't be a problem. If the hotel is not air-conditioned, there will be mosquitos, but not mosquitoes carrying malaria. Lastly, he said you can buy a net there for $10.00.
I can recommend the Fang Fang Hotel (www.fangfang.co.ug/newsite/hotel.html). Airconditioned, centrally located, very nice (Chinese) restaurant. Mosquitoes were not a problem in the room during my stay.

Bougainvilla Hotel was just superb in Kampala, we really loved it there... it was where we stayed at the beginning and end of our trip in Uganda.
