I am traveling to Morocco alone with my two boys, 4 and 6 years old. We are landing in Marrakech on October 23rd and traveling back on November 5th. My kids are well traveled and are used to exotic destinations. Last year we spent 3 weeks in Cuba and previously to Mexico.
I have visited Morocco already twice but this is the first time I take my kids.
I am asking for advice on an ideal itinerary do to with children and recommendations on the best way to travel within the country (train, driver – ideally I would like to avoid having to hire a car myself). I am planning to stay in Marrakech a few days before heading to the south with a loop in Essaouira.
Any addresses for family accommodation options would be very welcome too.
Thanks in advance for your suggestions!

In my opinion; you'd better to keep them from the Off Roads, Mountains, and desert, so better only to stay the imperial cities, and some relaxing moment in Essaouira.
At the transportation, better for you to hire a driver taking you from place to another much better than the Train, nor the public transportation for your kids.
Best Destination to experience during Oct/Nov : El Jadida, El Oualidia, Essaouira and Marrakech, on the other side : Rabat, Meknes and Fes.

We did an 8 day trip through Morocco with our kids, though they were 11 and 14, so a older than yours. We hired a driver/guide through www.BlueMenofMorocco.com. He was excellent and we really enjoyed him. Here is a link to my trip report along with pictures:

Are the protests a problem for Americans?
Why would one want to avoid the desert, mountains and off-road areas? Aren't those amazing in Morroco?
What about Kids, those are the most amazing of Morocco, but if there is kids that will be just punishment instead of the joy of the trip.
This is my opinion!
Maybe I am misunderstanding - kids are punishment? We have a great time traveling with our kid...Wouldn't change that for the world.
