We are traveling to Malaysia next month. We plan to spend 3 days in Penang and 3 in Malacca. I've been trying to look for suggestions as to what to do in Malacca. Should we book a tour or just visit on our own? Are there any must sees?

Laos Trip Report (Vientiane, Luang Prabang): February 2013

it is a very small place... just walk around the old town. go in some of the old shops, the interiors are beautiful... you may find 3 days to be too long... add one to georgetown..
rhkkmk has it right.
You can do both of these easily on your own. No need for a tour. Malacca is quite small. I'd recommend 4 days in Georgetown, Penang and two in Malacca,
In Malacca there is a tour bus that takes you aroud...one of the hop on, hop off type. It has 2 loops. I think we rode around both and on the 2nd pass got on and off where we wanted to. Only abou 1 hr on each loop. We met some delightful Maylasian school girls who wanted to practice their English. Save some time to walk thru the shops. Many in old courtyard of old homes. Two days is enough.
I also agree with above-spend the extra night in Georgetown. We only had 2 nights there & loved it-The E&O Hotel was to die for. They spoiled me rotten
Melaka depends on your interests. It is, in many ways, Malaysia's culture capital. There are more than 20 museums, most of which are scattered around St Paul's hill. That said, I'd have to agree with the above, that two FULL days in Melaka is more than enough.
