I'm planning on doing a SE Asia trip (Laos, Vietnam, Cambodia, Thailand), and am interested in possibly doing Taiwan, Japan, Korea, and China as well (mainly just the capitals).
Does anyone have any advice for how to minimize the flight costs between all of these places? I know flights within SE Asia will be fairly cheap, but wasn't sure about transit b/w SE Asia and East Asia...
Any help would be great, thanks!

Even this depends on your destination. For example, while flights between Hanoi and Hue, and between Danang and Saigon were cheap, flights between Saigon and Siem Reap are quite expensive.
Check Kayak.com or Air Asia. Prices are dependent upon the cities involved and frequent sales!
If you have some frequent flyer miles then this might be a good opportunity to use them.
For example, with United (or any Star Alliance) miles you could fly between Southeast Asia and China, Taiwan, South Korea, or Japan for 15,000 miles for a one-way ticket. IME, this kind of ticket has been easy to get.
You could fly Asiana between Seoul and Siem Reap, or Seoul and Saigon or Hanoi. Bangkok to Beijing on Thai. Tokyo on Thai or ANA. Bangkok to Osaka on Thai.
A one-way ticket within South(east) Asia would be 12,500 miles.

Air Asia is greaat, check and see if Kayak.com can find an internary for you.
Air Asia is cheap. It is a budget airline, so it has all of the disadvantages of a budget airline. One disadvantage is that it doesn't show up on most airline search engines.
