does anyone know of a hotel near the marina for an overnight stay? if they have a shuttle to the marina, that would be a plus. if we can leave our car there for a week that would be perfect.

Several years ago we stayed directly across the street from the cruise ship pier/check-in. I believe it is a Doubletree and the parking was free, doubt they'll still do that though. We drove from Phoenix a day early and the next a.m. the shuttle took us/luggage to the ship. It just couldn't have been more perfect. Look up under "cruise ship hotels". After the cruise the men cut across the street, got the cars and came back over to pick us/luggage and off we went across the desert!
There is a nice Day's Inn just across from the dock and they do have a free shuttle. They didn't charge us for parking the night we stayed there but we could leave the car for $8/day. It was extremely convenient and you could see the ship from the room. There are lots of hotels and motels in San Diego that offers free shuttle to the pier. Last trip, we were booked on the Best Western 7 Seas (by the freeway motel strip) and they have free shuttle form the airport to the hotel and from the hotel to the pier. They also run free shuttle to Balboa park as well.
We have also stayed at the Holiday Inn, the Westin and Embassy suites. They are all very close with less than $5 cab ride to the pier. Cab fare from airport to pier is less than $10 (including tip) so even an airport hotel would be fine.
There are some hotel within walking disatnce (3 blocks). The 500W, the Wyndham Emerald Plazaetc. Westin is nice but is 6 blocks.
There are a few attraction at the pier: Maritime museum, Star of India, Midway (aircraft carrier) and some gerat restaurants right at the bay. So, staying by the pier make great sense, even if you have to take a cab to get there.
