Look at Aegean airlines. Overnight ferries are not cheap and you would have to get from Santorini to Patras Greece to even catch the overnight ferry which would only get you to Bari, Brindisi or Ancona.
I know Aegean has flights between Athens/Rome. You'll have to check Santorini and Milan.

Seems to be some technical issues with Aegean's website tonight. You might have to try it tomorrow.
Aegean also flies direct to Milan. It would be a lot cheaper in the long run to fly vs. bus/train/ferry.
Aegean is flying from Milan to Athens.
You can make a booking with Aegean for the whole leg Milan - Santorini, that would be via Athens.

After July the 6th there is also a direct flight from Milan to Santorini with easyjet : http://www.easyjet.com/en
Otherwise you should take a train to Ancona, then an overnight ferry to Patras, catch a bus to Athens, go to Piraeus and ferry to Santorini...
That might be more expensive than a one way flight....
