Hello,
My husband and I are planning a 16 day vacation to Prague, Vienna & the Dalmation coast in Croatia. I have a logistical question:
We're flying into Prague and spending a few days there, followed by taking a train to Vienna and spending a few days there. After this I'm a bit confused....do you recommend flying to Split and working our way down the coast to Dubrovnik or flying to Dubrovnik and working out way up north? Or it doesn't really matter? We have a choice to fly home (New York) from Split or Dubrovnik and there isn't much of a price differential....
In addition, what is the best mode of transport to explore the Dalmation coast? should we rent a car?

No matter whether you start north or south.
Whether you rent a car is up to you and depends on where you plan to stop. Buses between Split and Dubrovnik are frequent (4 hrs) and comfortable. I would only rent a car for day trips when necessary--unless you plan to explore small rural villages or something. I suggest you pick one or two islands to stop at between Split and Dubrovnik and use bus/ferry/catamaran for convenience.

I visited that area in May a few years ago, and was glad to start in Dubrovnik and move north. The difference was small, but it gets warmer sooner in Dubrovnik, so I was moving with the blooming of flowers.
BTW, do you have a hotel yet in Vienna? We loved the Hotel Kaiserin Elisabeth. Great location. A proper and elegant 'very-Viennese' boutique hotel. We were glad we'd found it on Fodor's.
