Second Annhig's suggestion: I now use TripAdvisor as my first and sometimes only resource in lodging. It tells you exactly what the hotels are like, where they are, and what they cost, and you can then book the one you want using the various services (Booking.com, Venere, Expedia). We have been using Booking.com most as its prices are at least as good as any other site.
FWIW, we've stayed in Venice twice and both times in the City. At nite, it changes as all the tour buses and train travelers leave. One place we liked a lot was relatively near the train station and Piazza Roma car park, and if you like, I can probably track it down. But I would recommend you stay there as opposed to on the mainland.
Second roblm's comment as to its being the most beautiful city, at least the most beautiful that we've seen. I might take a bit more time--maybe three days because you should visit the islands too. Venice itself gets frantic during the day, and we've inserted a visit to Torcello into our trips so that we can relax and walk around without fighting hoards of people, have a nice lunch, and see the other islands on the way out or in.

We stayed at the HOTEL ALEX. Definitely budget 3 star, but clean, comfortable and central.
