Taking my family to Dubrovnik this summer on Iberia. We have a transfer in Madrid with a 6 hour layover.
Two questions:
1) Where will we clear passport control? Croatia is not a Schengen country, so I am assuming that we'll clear at DBV instead of at MAD? We'll stay in the transit area at MAD then?
2) Where will we claim bags (assuming Iberia doesn't lose them, as they're so known for?)
ORD-MAD-DBV: Where do I clear immigration/passport control? Baggage?

1) At DBV. Both your transatlantic and connecting flights are in the non-Schengen area of Terminal 4 at MAD.
2) If they are through-tagged to DBV, at DBV. Minimum checks, just walk through green channel.

If you are making a connecting flight at Barajas Madrid, you'll have to pass through passport control and back through security in order to catch your flight to Dubrovnik, where you'll have to go through passport control once again. If you are flying to Dubrovnik on Iberia, they will recheck your luggage in the baggage claim area.
