I am scheduled to arrive in Cancun on a flight from Philadelphia at 12:30 in the afternoon on a Monday in April. What is a realistic time to expect to be in Cozumel? I will be taking the bus then the ferry. Much thanks.

ADO bus takes about 1 hour. The ferry dock from the terminal in PDC is a short walk and the ferry takes @ 3o minutes if I recall. There will obviously be some wait time, getting thru immigration/customs for the bus, for the ferry etc.
Not knowing exactly the ferry schedule I'd say 4 or 4:30....if all goes well!
If your main destination is Cozumel, then I would just book a flight to Cozumel instead of Cancun. Getting from Cancun to Cozumel is really a true test of patience. The ferry from PDC to Cozumel is about 45 minutes. Water can be rough. Lots of reports of sea sickness. Be prepared.
If staying in Cancun, you might prefer a day trip to Isla Mujeres instead. The ferry from Cancun to Isla is about 15 mintues and the water not so rough.
The bus - you may make the 1:00 bus and you may not. It depends on the lines at the airport. Then the 50 minute bus ride to Playa. Exit the terminal is easy and walk over to the ferry just around the corner. The ferry - there are two ferry companies. One is Mexico Water Jets http://www.mexicowaterjets.com/eng/ and the other is Ultramar http://granpuerto.com.mx/ both have their schedules online.They have different schedules on different days. One schedule on even numbered days and one on odd. There is a period in the middle of the day where there is a 2 hour break. April's schedule will be posted April 1 but you can get a good idea of the schedule by looking at March. 45 minute-ish trip over. If you have luggage they will store it for you and give you a ticket to claim it on the other side. Cozumel has a new baggage system where you have to go inside to pick it up much like the airport but they do check your claim ticket (unlike any airport). Not a huge undertaking and I do the ferry trip often on my travels. Sometimes it's rough and sometimes not. This time I'm going in reverse and flying to Cozumel and taking the ferry to Playa.
