I found this article quite helpful when I was doing research on where to stay in the Amazon. It's from 2009 but I think still accurate, we went to Uacari Lodge in the Mamirauá Reserve in the end, which I would highly recommend.

I thoroughly recommend the Uakari lodge as well. Another lodge that seems to have very good reviews is the Tariri Eco Lodge. It seems harder to find good tours near Manaus for some reason. I imagine this is because of the size of the city and the effects it has on the surrounding area? The lodges nearer Manaus seem to be just hotels in the rainforest.
