We decided to have a land tour of the south portion of Latin America: Iguazu, Lake District in Argentina, Marble Caves in Chile, and Patagonia (might skip Iguazu, because one of us been there, and it is quite away from the other 3).
I don't think there is a tour company that covers all of them. But we would prefer to have some help from a travel agency, at least with internal flights and accommodations. Is it possible to hire local tours at each destination ? What would you recommend ?

I suggest you research "Isabel", an independent travel agent, by using TA's search feature: http://www.tripadvisor.com/ShowForum-g294266-i977-Argentina.html and draw your own conclusions.
Have a great time in our country.
Has anybody had any experience with
http://www.gadventures.com
They seem to have a broad selection of Latin America tours.
It used to be GAP Adventures. They changed the name after a boat sank on one of their Antarctic trips. I haven't traveled with them, but they're a tour company, not a travel agency. In the same general category you could look at Intrepid, Imaginative Traveller or Peregrine, but those are all budget outfits.
avrooster, I sent an email to Isabel (there is no phone number), indicating the desirable itinerary, but she has not replied.
That's VERY strange, itrvlr, try again:

She wrote to me from that e-mail not too many days ago.

Isabel enjoys a sterling reputation as an independent local travel agent, obtained through many years of good and hard work, which is being unfairly (the way I see it) marred by the OP's posts.
The OP has e-mailed her saying he would be glad to remove his negative post, but does not seem to know how to do it.
It's simple, itrvlr: click on the ! "report this comment" icon and Amy_D will remove your post.

It seems that the OP is simply reporting his experience. How is that unfair?
I said that's the way I see it, period.
Others can disagree with me, which is what forums are all about.
"Others can disagree with me, which is what forums are all about."
Exactly. That's why the OP's experience should not be censored.
No one is censoring him. He e-mailed an apology to Isabel saying he "would be glad to remove my message", but doesn't get around to doing it, which is the reason why I explained how it is done, if he REALLY wants to do it.
Guys, I agree that my post was too negative - I never worked with travel agents before so my expectations of turn-around time were too high, and I am under pressure to set my travel dates quickly. I'll try to remove my post.
Great! It's just a matter of clicking on that yellow ! triangle on the right of your post, which doesn´t seem too complicated.
Have a great time in our country.
