We are looking for a hotel in Omaha fairly near to the Amtrak station.We have to get a train at 6.14 am so don't want to be too far away .

I would stay around the Old Market area. It isn't far at all from the train station and there are quite a few hotels to choose from. In August we stayed at both the Hilton Garden Inn as well as the Hilton. The HGI would be a few blocks closer for you. Both hotels were nice though.
Hopefully some locals will see your post, or other people more familiar with Omaha than I am.
Looking at google maps, and searching by businesses, the closest one is Embassy Suites, which is a pretty nice hotel. (I know; I spent a week there this year.)
The next closest is the Magnolia hotel, which is also a nice hotel. (I know; I spent a week there last year.) I assume it will be cheaper than the ES. It's an older building with a lot of character. I like older places.
Both of them have a free shuttle, though I'm not sure what their hours for that is.
