I've not stayed in either....but the older FS is located across from the Cairo Zoo and is attached to a large, upscale mall. There is a wonderful Thai restaurant there and the spa is quite nice.
The newer FS is on the Nile, and is supposed to have a great sushi bar (haven't been - but friends have).
My guess is that service would be pretty similar in both and location - in terms of proximity to sights - doesn't matter since you will need a taxi or other transporation no matter where you are. BUT - I would think the view of the Nile from the newer FS would be nice.

We stayed at the Four Seasons Nile Plaza for 5 nights this past December and I highly recommend it. We easily walked to the Egyptian Museum 2 times. The hotel is in Garden City and there are many embassys and former mansions. Many of these streets are closed to traffic so it is very pleasant to walk around this area. We also walked to a lovely restaurant, Taboulah. If you are going to the market, Citadel, Coptic Cairo, you are on the right side of the Nile. The traffic on the bridges was bumper to bumper, so you will save time & taxi cost.
Service was excellent, housekeeping, concierge, restaurants. We ate in 3 nights--Zitouni, mid-eastern buffet, excellent. Bella, italian, excellent. Aqua, fusion (which has the sushi bar) not so good but beautiful decor. There is also a Chinese, and you can also eat in the bar, lobby lounge, and poolside.
Take the bed & breakfast option, the buffet breakfast was one of the best we've experienced. We ate everything here--fruit, salads, ice, with no after effects.
We were on the 22nd floor with a view of the Citadel and with a balcony. They had a room opening up on the Nile on our 3rd night, but we liked this and stayed put. Try for a high floor with balcony.
