No. I use kayak.com to search for flights and air fare options, but always book my flights directly with the airline.
Unless you are booking a complicated route that requires multiple airlines I see no advantage, and several disadvantages booking through a 3rd party.

There is a business difference between sites like kayak, which search airfares and then one books separately and sites like Travelocity, Expedia and this farecrawler site mentioned by OP - the latter are on-line travel agents.
I checked out farecrawler site. Found out 2 things. First, in the very fine print they charge you an additional $50 change/cancel fee to airline fee and second, twice it froze my computer - could be a coincidence, but I am not going there again.
I research on kayak, expedia, travelocity and individual airline sites. It is rare that airline site does not have equal or lowest fare, but it is easier to do my research on sites that allow me to look at multiple airlines and options.

Nope - don't use any of those programs because I don't like the tracking cookies they leave on your computer. If I am not using my carrier of choice I start my search on http://matrix.itasoftware.com
