I like the Marriott Long Wharf for it's proximity to tourist things.
Be sure to see the Children's Museum! It's great!

Nearby that hotel is a great family restaurant. Legal Seafood.

And of course you'll want to check out the Freedom Trail and Faneuil Hall.
Have fun!

I loved the Harbourside Inn when I was there a couple of months ago. The hotel is in an old wharehouse and quite nice. The room was good size and the location was GREAT, just across the street from Fanuiel Hall.
I also got a great rate on the hotel from www.hotels.com
There is alot to see and do in Boston, get a guide book before leaving home so you can choose what would be fun.
The Duck Tours are great and your little one will love it. Also you might like the Swan Boat in The Garden.
The Freedom Trail is a well laid out "map" of all the historic sites and you can walk it in a few hours. IT starts at the State House (Capitol building) in Boston Public Garden and travers all over the north end of Boston to Charlestown to see "Old Ironsides".
(IF you haven't seen John Adams on HBO that will give you a bit of an intro to Boston, as it is done VERY well).
There is also the Aquarium, which is very close to the Harbourside Inn, and the T (Boston's public transit system) stop on the blue line is right at the front door of the hotel.
Instead of driving, how about the Chinatown Bus into North Station, it is very convenient and the bus is very comfortable and it's $31rtpp. Since you really don't need a car in the city.
Have a great time.

You might also want to consider having dinner or just a walking tour of Boston's North End .. there are lovely restaurants .. but it is also very easy to grab pizza and/or a cannoli .. depending on your little one ... I would definitely do the Swan Boats .. Close by is the Four Seasons .. great hotel .. pricey .. and honestly .. a hotel room in Boston during the month of May can be very difficult to come by .. You might want to consider the Boston Harbor Hotel .. good location .. Last resort option .. if you cannot get a hotel room in Boston .. You could try the Dedham Hilton .. right on the commuter train line .. about 15-20 minutes and you are in Boston .. The hotel has a swimmng pool .. food is good and a very easy commute into Boston ! Enjoy !

Believe Anonymous. Hotels are filling very, very quickly for this period owing to graduations.
Do not delay while you weigh minor differences. Last year, first week in May, we had to pay $175+ on Priceline for a Back Bay hotel that we could usually get for $80 or less.
Marriott Long Wharf is a good/great location for Boston with a small child since there is a park right outside the door, not so good for Fenway Park. But you can take the T from the Aquarium stop, changing at Government Center.

Personally, I would not take the Chinatown bus, assuming it refers to the Fung Wah Bus - while many have had fine experiences with it, just as many have had horrible experiences of it breaking down for hours, accidents, speeding, etc- one thing when my college age kid was in a pinch, another for parents with a toddler - imo - stick with driving with a toddler - perhaps take the Merritt/ Pike Route instead of 95 so you have many options for quick stops, bathroom, etc, with toddler.
Consider Eliot (suite hotel for separate area for toddler) or Westin Copley Place, so if toddler napping, you have several nearby sights/walks if you or husband wanted to take turns venturing out - (Boston Public Library (free) and great art, murals, etc - or the stores/mall in same complex as hotel
Room availability depends on when - I just reserved rooms for relatives for 2nd wknd of May at the Westin Copley - but the later in the month the harder it will get -
If you can not do "Boston" from NYC - have you considered two nights in either Mystic (seaport, aquarium) or Newport, RI - another destination with many things for you and toddler for two days -
If Boston is it - aside from child specific things mentioned, (and if you want to do a Fenway tour, think of tix ahead of time once you know your dates) -
just strolling with toddler thru Boston Public Garden, Swan Boats - Boston Common- Make Way for Duckling Statues the kids LOVE to "sit and pat" those ducks -
and first stop at the tourist info building on the corner of Boston Common - chock full of brochures, ideas and helpful staff -
