CO (newark) and JetBlue (JFK) fly the route non-stop. AirTran connects through Atlanta into Westchester and Laguardia. Delta has connections as well. Check www.kayak.com to comparison shop.

Must you fly out of Ft.Myers (RSW)? I often drive over to Ft. Lauderdale where I can usually find much cheaper non stop flights.
Incidentally, I was surprised recently to find that American (and I assume other airlines as well) are now selling one way fares -- no more than half of a round trip fare.
But since JFK is quite handy to Freeport, I'd think your best bet is a non stop from Ft. Myers to JFK on JetBlue -- often around $99.

We fly from JFK to RSW at least 5 times per year. The best way is JetBlue. I have always found their airfares to be the least expensive and the most convenient times with direct flights. I also live in Nassau County on Long Island and this is the best route I have found for both price and convenient flight times.
